Ozil came off at half-time at the Allianz Arena after pulling his hamstring.
Arsenal went on to draw 1-1, but reports claim the Germany international played almost the entirety of the first 45 minutes with an injury.
And Ozil could now miss the upcoming fixtures against Tottenham, Chelsea, Swansea, Manchester City and Everton in the Premier League.

The playmaker may even face a race against time to be fit for the Gunners' Wembley FA Cup semi-final showdown with Wigan on April 12.
After the game against Bayern, Arsene Wenger admitted Ozil's injury looked "serious".
"He has a hamstring problem that looks quite serious," Wenger said.
"For sure he's out [against Spurs]. We have to make a scan to see how bad it is but he's out for at least a few weeks. I hope it's not too bad."
