Chelsea have already had four bids for Stones turned down - the last a British record for a defender - and were expected to go back to the Toffees with another improved bid.
The 21-year-old remains keen to leave Goodison Park and is trying to force through a move before the close of the transfer window next Tuesday.
His desire to leave was outlined by handing in a transfer request but his current boss, Roberto Martinez, insists the player is not for sale.
Mourinho was tight-lipped when asked if a deal was now dead but is understood to be considering other options.

While he refused to be drawn specifically on Stones, the Portuguese didn't rule out signing anybody, with Rafael Varane and Ezequiel Garay the latest names to be linked
"I don’t speak about players from other teams,” Mourinho said.
“I have a good squad, I’m happy with the squad I have.
“If I get another player in before the end of the market that’s good.
“If we don’t then we go with what we have. We have a good squad."
