The Citizens would have felt every right to be deflated after ceding the title to Chelsea, who were crowned champions earlier in the day after a 1-0 win over Crystal Palace.
Tottenham made the early running and should have been ahead after four minutes when Harry Kane had a clear sight of goal, but he lashed his effort wide of the left-hand post.
City thought they had a decent penalty appeal when Aguero went down in the box after 22 minutes, but referee Andre Marriner waved away the appeals.
Aguero was proving to be a handful and he put the visitors ahead six minutes later.
A perfectly-weighted ball from David Silva enabled Aguero to fire an angled drive into the top corner of the net.
