The hosts almost went ahead after five minutes when David Rodriguez failed to connect to a delivery across the face of the goal.
And Wigan made them pay on 21 minutes when James McArthur ran from inside the Brighton half and curled a great shot past keeper Tomasz Kuszczak.
The Seagulls were undone again after just five minutes of the restart, when Chris McCann powerfully headed home from a corner by Martyn Waghorn.
Leonardo Ulloa scrambled the ball home after a corner to give the home side hope but they failed to get an equaliser.
