The 17-year-old is believed to be heading for Manchester to wrap up the deal today.
City have Kyle Walker and Joao Cancelo at right back although the later’s future is uncertain even though he only joined last summer.
Txiki Begiristain is believed to have led the negotiations and City have offered a bigger package than Barcelona or German side Bayer Leverkusen were ready to.
Couto was one of the stars at the Under-17 World Cup last year, which Brazil won in the final against Mexico.
While City have not done any incoming business this month they have allowed three players - Lukas Nmecha, Patrick Roberts and Ian Poveda - to go out on loan.

However Pep Guardiola made something of a hint that City could enter the market for Jack Grealish in the summer.
Grealish has been linked with Manchester United and Tottenham in the past, but Guardiola’s comments could worry them.
"It's a final. Big congratulations to Dean Smith," he said when discussing playing Aston Villa in the Carabao Cup.
"Leicester played really well, both deserved to be there. We're going to play Villa and we will try to win. They have one of the best players in the league in Jack Grealish.
"I am a big fan of him. The important thing is to be in the final."
