It is understood the 30-year-old Armenian feared for his safety on the pitch in Baku, Azerbaijan.
As a result of political tensions between Azerbaijan and Armenia, Mkhitaryan has missed club matches played in Azerbaijan in the past.
The Europa League final takes place on Wednesday, May 29.
