They trailed at half-time after Yan Valery’s stunner but the hosts responded after the break.
Andreas Pereira levelled with a delightful curling effort before Romelu Lukaku gave his side the lead.
James Ward-Prowse then bent a stunning free-kick beyond the outstretched David de Gea to equalise for Southampton.
But Lukaku was the hero again when he fired what proved to be the eventual winner just two minutes from time.
Paul Pogba had the chance to extend the lead in stoppage time but his penalty was saved.
That was Lukaku’s fourth goal in two matches and his celebration showed just how passionate he is about the club, despite doubts over his future.
Lukaku took off his shirt and sprinted to the corner, jumping and fist pumping the air.
BBC Sport pundit Alex Scott believes the celebration was a clear message from the Belgian.
“Both of his finishes have been so calm,” Scott said of Lukaku.
“On this one [second goal] he just turns around, puts it bottom corner with pace.
“For his goal celebration he whipped off his shirt to prove to people and say ‘do you know what, those people saying I’m out of shape, well look at me I am in shape.’
“The amount of running and work that he’s put in today, it was a top performance.”
The former Everton man has faced criticism this season for his weight but the striker answered his critics with another fine performance.
The striker has now scored 14 Premier League goals this season.
He is definitely staking his claim that he has still has a big part to play at Old Trafford.
