The Australian, who is ranked 90 in the world, was not Murray's opponent when the draw for the Aegon Championships was made but Aljaz Bedene pulled out with injury meaning Thompson stepped in as a lucky loser.
And the 23-year-old made the most of his opportunity to send Murray crashing out of the tournament in a 7-6 6-2 win.
Speaking after the match, a stunned looking Thompson admitted he has looked up to Murray as a player.
He told the BBC: "Andy's the world number one - I've looked up to him and that's definitely the biggest win of my career.

"I took each point at a time. I didn't expect it to be winning in straight sets.
"I was sitting around yesterday hoping to get a match. Here I am, I got in the draw and I was so lucky to be here.
"I don't know if I can say my immediate thoughts."
Murray's defeat followed shock exits earlier in the day for Milos Raonic and Stan Wawrinka.
