Allardyce, 61, kicked off his England reign with a 1-0 World Cup qualifying win over Slovakia after Adam Lallana struck late to secure victory against the 10-man hosts.
Captain Rooney, who won his 116th cap, played largely in a deep-lying midfield role.
The Manchester United star is now the country's most capped male outfield player after surpassing David Beckham and he is just nine games away from equalling goalkeeper Peter Shilton's record of 125 caps.
"He did play a little deeper than I thought he'd play, but I was pleased with his performance."
"It's not for me to say where he's going to play," said Allardyce.
"It's up to me to ask whether he's doing well in that position and contributing."
England's next Group F qualifier is on October 8 at Wembley against Malta, who lost 5-1 to Scotland last night.
