The striker was replaced at half time by summer signing Vinicius.
Ludogorets quickly pulled back a goal after half time but Spurs were relatively comfortable and sealed the victory through Giovani Lo Celso.
Mourinho was demanding of his players in the build up to the match and insists he wasn't completely happy with the performance.
"You are speaking about top players, Tottenham players, Premier League players," he said.
"I always expect the maximum so I am always demanding. There are still things from this game I'm not happy with.
