The commercial - which was fronted by the 21-year-old model - was blasted for trivialising social injustice movements, such as Black Lives Matter, and has now been removed.
Addressing their decision to cancel the advert, a spokesperson for the brand said: "Pepsi was trying to project a global message of unity, peace and understanding. Clearly, we missed the mark, and we apologise.
"We did not intend to make light of any serious issue. We are pulling the content and halting any further rollout. We also apologise for putting Kendall Jenner in this position."

Kendall joins a group of young protesters in the advert
She will be blamed for this since she is the face
While the Keeping Up with the Kardashians star is yet to speak out on the incident, reports are claiming that the beauty is "devastated".
"This is the first controversial campaign she has been involved with," a source told Entertainment Tonight.
"Even though she had nothing to do with the production and the message of the campaign, she will be blamed for this since she is the face."
The advert depicted the model stepping away from a photo shoot to join a crowd of young, diverse protesters.
Pepsi issued this statement after announcing they had removed the advert
Making her way through the horde, Kendall was cheered by the protesters after she handed a police officer a can of Pepsi, prompting him to take a sip and smile at this colleague.
Bernice King, the daughter of civil rights leader Martin Luther King Jr, was among those who criticised the clip.
Tweeting a picture of her father being confronted by a police officer at a protest march, she mocked: "If only Daddy would have known about the power of Pepsi."
