The 27-year-old British number three powered a backhand down the line that eluded the serve-and-volleying Croat after close to five hours of play on Court Three
It was the 13th break point of the match - and the first that was taken - as he sealed a 6-7 7-6 6-7 7-6 8-6 victory.
Bedene, who was born in Slovenia and become a British citizen in 2015 after eight years in the country, joins Andy Murray in the third round.
Bedene will play Damir Dzumhur, who beat Renzo Olivo 6-2 6-0 6-1 earlier today.

On a fine day for the home hopes, Heather Watson beat Maryna Zanevska 6-1 7-6 win in 90 minutes to move into the second round.
Watson plays Yulia Putintseva or Anastasija Sevastova in round two.
She will be joined there by Johanna Konta, who shrugged off any lingering injury doubts to win 6-2 6-2 over Su-Wei Hsieh
Although it wasn't such good news for Naomi Broady, who fell to a 6-4 6-2 defeat to Irina-Camelia.
Broady's second serve was brutally exposed - she won just 20 per cent of points - and failed to break her opponent's serve.
Wildcard Cameron Norrie, making his debut at SW19, was also dumped out as he lost to Jo-Wilfried Tsonga.
