Big-Serving Isner was broken three times in the opening set.
The American then picked up a nasty foot injury in the second which added to the 6-1, 6-4 loss.
Isner was the defending champion in Miami but could not do anything against an in-form Federer.
He posted a photo of the post-match discussion with the caption: “Never this happy after a loss but there’s no shame in getting my a** kicked by this legend @rogerfederer.
“Thank you @miamiopen for another memorable tournament.”
Federer was quick to comment on the social media post.
“Big week for a big guy. Congrats John!” he wrote.
Isner required the trainer to come on court twice during the clash.
And he almost gave up during the final service game, which Federer broke, because of the pain.
“I have never had anything like this before, ever,” Isner said.
“I mean, I have had a few injuries in my career. I have been very fortunate.
“I have stayed healthy throughout my career. Something happened today.

“It wasn't like a certain point, either.
“I just all of a study started feeling something, and it just kept getting a little worse, getting worse and worse as the match went on.”
Federer will take the next month off before returning to action at the Madrid Masters in May.
He will then compete at the French Open for the first time since 2015.
