The Portuguese goalkeeper is a regular for the under-18s and has played for the under-19s in the UEFA Youth League.
The 17-year-old made headlines earlier this year when he saved three penalties to help the under-17s win the ABN AMRO Future Cup final against Anderlecht.
Virginia was also named in the Portugal’s squad for the Rio Olympics this summer.
Arsenal said in a statement: "We would all like to congratulate Joao on his contract, and look forward to his continued progress with the club."

Virginia's deal follows the signing of Alex Crean from Celtic last month.
Crean, who will play for Arsenal's academy, is a Scotland youth international.
