United left it late to clinch all three points at the KCOM Stadium, with super sub Marcus Rasford coming on to score the winner in the second minute of stoppage time.
Mourinho praised Fellaini's defensive efforts in the narrow win but admitted the former Everton man could be sidelined after sustaining a back injury.
The Portuguese boss told BT Sport after the game: "Marouane is a special guy for us in our defensive work.
"He has an injury in his back. It's not good."
The Manchester Evening News suggest the Belgium international could be out of action for up to a month, meaning he'd miss the Manchester derby at Old Trafford on September 10.
