Brondby's former chairman Jan Bech Andersen called the purchase a "gift" to fans to celebrate their 50th anniversary.
“We are making history today with the arrival of Daniel Agger,” Andersen said when unveiling the signing.
“I do not think it is an exaggeration to say that he is the best player to recently return to the Danish Superliga."
Agger made 43 league appearances over the two seasons back in Denmark, helping Brondby finish third and fourth in respective campaigns.
He also picked up 75 caps for Denmark and played in the 2010 World Cup and Euro 2012.
He was subbed off in the 90th minute of his final Brondby game earlier this month - a 2-1 defeat to SonderjyskE.
