The Real Madrid striker, who was playing his 57th match of the season, suffered a thigh injury early in the match in Paris.
He went down under a strong challenge from France's Dimitri Payet and after medical treatment lasted a further minute before breaking down again.
He got the medics to strap his left thigh and managed one run forward with the ball before calling it a day.
Ronaldo faced a race against time to be fit for Real's Champions League final with city rivals Atletico Madrid last month.
He recovered from the thigh injury and was rested from all of Portugal's warm-up games for the Euros this summer.
