The fire occurred in a container used as a hostel for migrants in Waltrop, a town in the west of the country.
Firefighters raced to the scene at 2.55am GMT and evacuated the container without any recorded injuries.
A fire service spokesman said: "The investigation is still ongoing."
While there is currently no official suggestion of arson, Germany has been plagued by fire attacks on migrant centres since Chancellor Angela Merkel opened the borders last year.

In February this year, a crowd cheered and prevented fire fighters from dealing with a huge fire at a fire at a migrant centre in Bautzen, eastern Germany.
Polic said witnesses showed "unashamed delight" as the blaze destroyed the building's roof and physically blocked the path of emergency responders.
