Bexar County sheriff's spokesman James Keith said the gunman was still on the loose at the facility, which is the home of Air Force basic training.
Local police have said it looks as though it may have been a murder-suicide.
Schools and children centres have been closed down as a result of the shooting and the base is on lockdown.
The FBI has been called to the scene.
The sheriff's office said the attack happened at building 147 in the Medina Annex on base.
In 2009 Fort Hood in Texas was the site of the deadliest shooting at a US military base, when 13 people killed and 31 injured.
