The agency said the investigation into the incident between the actor and the 15-year-old has been closed after a "review of the circumstances".
The altercation was said to have taken place just days before his wife Angelina Jolie filed for divorce on September 19, explaining that her decision was for "the health of the family".
Following the news that Brad had been cleared, an FBI spokesperson told the Press Association: "In response to allegations made following a flight within the special aircraft jurisdiction of the United States which landed in Los Angeles carrying Mr Brad Pitt and his children, the FBI has conducted a review of the circumstances and will not pursue further investigation.

The star has been cleared by both the FBI and DCFS over the alleged altercation
"No charges have been filed in this matter."
Earlier this month, the Allied star was cleared of child abuse allegations following an investigation by the LA County Department of Children and Family Services (DCFS).
They too had been looking into the alleged incident between Brad and Maddox but chose to close the investigation on November 10.
It comes after it was reported that the estranged couple will reconcile over Thanksgiving after their children urged them to spend the holiday together.

Angelina reportedly extended an invitation to Brad
It is believed that Angelina called Brad directly and asked for a "temporary truce" after she realised how much their little ones wanted them to be nice to each other.
Shiloh, 10, is said to have been "begging" for the two to reconcile for the American holiday, which lead to the Tomb Raider star extending an invitation to the children's father.
A source told OK! that Brad "thanked her for the invitation and she said: 'I think it will be good for us.'".
